A colleague of a friend of mine had problems getting some electronics without CE marking through customs. Let me ask just to be on the safe side: I presume the EOMA68-A20 and casings will have CE markings as appropriate?

no that may not be presumed. i will do my best with the available budget and will keep people informed. the quantities that were pledged for in this round have been barely sufficient to cover their production and manufacturing costs: i am adapting accordingly and have begun to outline the strategy in the past couple of updates.

I actually did not have the funds at the time to order, if I order now, would that help, or would that fall into another round?

it'd go into another round, ryan. *that's* the round where the profits that are available could be targetted at doing things like CE markings, because in the *second* round there would not be USD $12,000 of production NREs.
if you've followed the updates you'll know that there's been about $4,000 of pre-production prototype attempts already, and around $10k (including plane flights) of costs. none of that would be needed in a second round.

I’ve been told said colleague needed to have the electronics shipped to another EU country first before it could go to Germany without customs checking for a CE marking. Well, I don’t know if that’s actually true. I hope this won’t cause problems. I have no knowledge about CE markings.

The UK is still technically in the EU, and we have almost no customs checks :) (I blame Boris Johnson!)
