I repeat the question: how exactly can you be sure that the system booted 
from the SD card and not from the NAND?

I suggest that the only way to be really sure is to *change* something in 
the u-boot configuration on the SD card and then check that that change is 
visible after the boot.

Maybe change something in the command line for the kernel (without changing 
the length). That should be visible in /proc/cmdline after the boot.
This should work, except maybe if u-boot uses checksums.

Using 'dd' it should be possible to change even a single byte if the 
correct blocksize and offset are used.
